The city of Melbourne is served by a number of public transport systems, however, there is no train currently linking Melbourne Airport to the CBD.
However, the airport does have a bus transfer service that runs directly from the CBD to the airport – this service is known as the SkyBus.

A recent survey also claims that this airport shuttle service serves more than 2 million passengers every year. The Skybus shuttle operates every 10 minutes from 6am to 11.30pm and slightly less frequently after midnight.
You can catch the Skybus from the Southern Cross Station bus terminal (enter from Spencer Street near the Bourke Street intersection). There is no need to book, simply turn up at the station and purchase your tickets from the ticket booth or by credit card using the e-kiosks located there. The SkyBus is equipped with free Wifi and you do not pay for baggage. So if you are looking for a hassle-free way to get in and out of the airport, the SkyBus is a great option!

I have checked out Google Maps and short of having to train it to the City and then either hopping on the Skybus at South Cross Station, or taking another train to Broadmeadows and then a local bus to the Airport (both of which would take more than 2-3 hours), there is actually a Skybus called the Peninsula Express that leaves from multiple spots around Frankston (Frankston Station, Frankston Quest, and Frankston International) – which surely would be the one one of the cheapest and hassle-free ways to get in.
The price for this from Frankston is $39 for an Adult one-way, or $76 return. I am not sure if you are travelling with others, but the whole range of fares can be found here at https://www.skybus.com.au/peninsula-express/fares/. The timetable can also be found at https://www.skybus.com.au/peninsula-express/timetable/, with the average trip taking 1hour & 45 mins.
So it really all comes down to less-hassle vs price. If you take the bus above, it’s $39 and 1 hour & 45 min trip. If you train it to South Cross Station and then board the Skybus from there, it would take roughly the same time but cost $24.35 instead (but that’s not including the time to get from the train to the bus terminal).
If you have multiple people in your party, the per ticket price will add up pretty quickly, so you might even consider an Uber, which has a price range of $120-155 for the trip. Otherwise, kids actually travel free on the Skybus with a paying adult.

Catching the bus from Melbourne Airport to Frankston
Is there a stop outside of Terminal 3 where I can catch the bus?

From Melbourne Airport to Frankston, you will need to catch the Route 901 (SmartBus)
Route 901 runs between Melbourne Airport and Frankston via Broadmeadows, Roxburgh Park, Epping and Greensborough seven days per week. Buses run every 15 minutes until 9pm weekdays and every 30 minutes on weekends and evenings until midnight (9pm on Sundays).
At Melbourne Airport, all Route 901 services depart from the bus terminal outside Terminal 4.

At worst, the bus would take 30-40 minutes during periods of heavy traffic.
